I believe you have to go into batocera controller settings and manually set your controller input 1 to your Xbox controller. Press both the top buttons on the steam deck at the same time: the window like button and the “…” button. As for the Xbox controller, you likely have to format the buttons for such an option.

I'm new to Batocera and Steam Deck but my understanding is that the Deck build isn't part of the stable releases yet. You shouldn't have updated to 'stable'.
